Snorkeling out near Islas Marietas is lovely. Not deep but plenty to see, I have the pictures to prove it. (-:
The further south you go along the bay, the better the snorkeling, as there are lots of small coves and beaches. Personally I would avoid the big boat tours and hire a smaller panga tour to take you to the out of the way places. \"katnsocal\" who is an occasional poster here has a panga you can rent for snorkeling adventures. Fully insured and licensed.
